I like the idea of using this sim for conservation of momentum, but I wonder if he students could design more of the experiment, so they would have a more deep understanding. Or maybe they could design a second experiment to make sure the momentum is conserved in all situations?

I appreciate the feedback, Trish. I agree that this activity would be a more effective teaching tool if students could design more of the experiment. This activity will definitely be refined before it is used in next semester's physics course, and my plan is to make adjustments that require students to be more creative. I wonder if you tried looking at our "Creating PhET Activities using Guided Inquiry Strategies" http://phet.colorado.edu/en/for-teachers/activity-guide? We use them in workshops and I am curious if just reading them helps. We are working on some videos that we hope will provide teachers more support. You might try looking at some of the Gold Star lessons to get ideas about questioning and challenges too.
